Hello,
How can my customers install  wordpress on root of website. I can see HC only install apps in a virtual directory like domain.com/blog. Is there any other option or workaround for installing apps on root ?

You can create a sub domain and copy paste the blog files/folders into the root of sub domain.
AFAIK , you can't do it from panel.

We also feel this. Several customers want to remove the /blog, /joomla... Yes, its relatively easy, but when several customers are asking you to do it, its a bit of work. And also, some customers end up causing problems, 2 here tried to fix themselves, so they changed directly in Wp admin and didnt know they had to copy from special to /www (which BTW is probably the easiest way). Others mess up permissions or we have to set permission manually.
 
I understand it's not HC's fault, but in HC6 the 1 clickers didnt have this extra /blog, /joomla, etc. If there could be a way to install to root. Many customers dislike the extra /app directory :)

Its highly recommended to carefully read the build release note in which we provide detail summary of change catalog, please check this link and you will see this feature been included in the HC 9 version.
